Description: This is an updated version of the map reported by Kurata et al. (1994) and Harushima et al. (1998). It uses an F2 population of 186 plants from a cross between the cultivars Nipponbare (japonica) and Kasalath (indica). A total of 3267 markers were located covering 1530.4 cM. Marker names ending with the letter 'S' indicate that the 3' UTR of a cDNA fragment was used as a probe rather than the whole insert. The centromere position of chromosome 10 has been updated to reflect the new estimate given by Cheng et al. (2001).

Description: The mapping population consists of 106 of the 135 doubled haploid lines derived via anther culture from an inter-subspecific cross between indica cultivar IR64 and tropical japonica cultivar Azucena (Guiderdoni et al, 1992). Compared to the initial map from Huang et al (1995), it includes 349 markers distributed as follow: 233 markers from a previous map based on data obtained at IRRI, IRD and CIRAD, 131 markers mapped by Cirad and IRD in the framework of the EGRAM programme (European Comparative Gramineae Mapping Programme), and 7 RGA mapped by Cirad. The repartition of the markers by species is as follow: 214 rice markers, 14 rice isozymes, 16 rice RAPDs, 35 maize markers, 38 sorghum markers, 25 oat markers, 6 barley markers, 4 wheat markers, 3 sugarcane markers, and 3 from unknown origin. The EGRAM marker and map data for this population are kindly provided by O. Garsmeur (Cirad), L. Grivet (Cirad) and M. Lorieux (IRD). The RGA markers were added by O. Garsmeur, C. Sallaud, R. Berruyer D. and Tharreau (Cirad). This dataset was kindly provided by Dr. D. Tharreau.

Description: A recombinant inbred line (RIL) population consisting of 191 lines was derived from the cross of Milyang 23/Akihikari. Milyang23, which is an indica semi-dwarf Korean cultivar, was often used in Japan as the parental strain for the breeding of high yielding rice cultivar. Akihikari is a japonica cultivar with a large number of panicles per plant and a relatively high yield. A linkage map consisting of 165 RFLP markers was constructed. Compared to previous IRRI RFLP map, this updated map includes 57 PCR-based markers derived using RGA primers, 46 RFLP markers from RGA RFLP probes, and 15 RFLP markers from DR gene probes. Description: The mapping population consisted of 240 F9 recombinant inbred lines (RILs) derived by single-seed descendent from a cross between Zhenshan 97 and Minghui 63, the parents of Shanyou 63, an elite rice hybrid. Data for a total of 213 markers including 168 RFLPs, 45 SSRs and one morphological trait, detecting a total of 221 loci, were obtained to construct the linkage map. The total map length was 1796 cM; the average distance between two markers 8.7 cM. The marker and map data for this population are kindly provided by Dr. Qifa Zhang.

Description: The mapping population consisted of 353 (BC2F1) plants derived from a cross between Jefferson and O. rufipogon (IRGC 105491). The O. sativa cultivar Jefferson, a long-grain tropical japonica cultivar, has been used as the recurrent parent. It is a high-yielding variety, with a semi-dwarf plant type, a high level of disease resistance, early maturity, and good grain quality. The donor parent, O. rufipogon (IRGC 105491), is an accession of the presumed wild relative of rice and has been previously chosen to be a common donor parent for multiple wild QTL studies. The linkage map consisted of 153 microsatellite and RFLP markers distributed along 12 chromosomes. The average intermarker distance was 10.3 cM and the total distance was 1457 cM.

Description: A population consisting of 165 BC3F3 families was developed from a cross between IR62266-42-6-2 (abbreviated as IR62266) and IR60080-46A (abbreviated as IR60080). IR62266 is an indica lowland genotype with high OA capacity, whereas IR60080 is an improved tropical japonica genotype with a well-developed root system but a poor OA. A total of 102 RFLPs, 59 microsatellites and 6 candidate genes were mapped on 12 linkage groups corresponding to the 12 rice chromosomes. The total map length measured 1370 cM with an average inter-marker distance of 7.7 cM.

Description: The mapping population consisted of 100 RILs (F5) derived from a cross between IR36 and Genjah Wangkal . IR36 is a high-tillering elite indica cultivar, while Genjah Wangkal (IRRI accession no. IRGC 35652) is a tropical japonica landrace from Indonesia that has been used as a donor of low-tillering in the breeding of some New Plant Type lines. The linkage map consisted of 132 markers (49 SSR, 83 RFLP markers) distributed along 12 chromosomes. The average intermarker distance was 10.1 cM and the total distance was 1297 cM. The marker and map data for this population were kindly provided by Dr. K. Nemoto.

Description: The mapping population consisted of 190 double haploid (DH) lines derived from the cross between Zhenshan97/Wuyujing2. Zhenshan97 is an indica cultivar, whereas Wuyujing2 is a stay-green japonica cultivar. A linkage map contained 179 SSR marker loci and total map distance was 1849.4 cM with an average interval of 9.4 cM between adjacent marker loci. The marker and map data were kindly provided by Dr. Qifa Zhang.

Description: A backcross was made to develop the mapping population EM93-1//EM93-1/SS18-2 (BC1). SS18-2 is a wild-like, indica type of weedy rice originating from Thailand that has a red pericarp/testa color. SS18-2 seeds have mainly hull-imposed dormancy and heritability for this trait ranged from 0.64 to 0.95 in seeds after-ripened for 0 to 60 days. EM93-1 is a nondormant, short growth duration, indica type of breeding line. A weedy rice framework genetic map was constructed on the basis of a primary segregating population of 156 BC1 individuals. The linkage map consists of 151 SSR markers distributed along 12 chromosomes and a red pericarp/testa color gene Rc. The average intermarker distance was 13.5 cM and the total distance was 1900 cM.
